What is happening is:

If config.sh exists it is executed to set the defaults,
If Policy.sh exists it is executed to change some of the paths  
(prefix, siteprefix, ...)

Then the rest of Configure is run

config.sh is created,
Policy.sh is updated with the new paths.

The only way your config.sh and Policy.sh file make sense (to me) is  
if you updated the config.sh file before sending it.


Did you ever use '.../..' as a prefix? (or something similar?)

Can you reproduce it when you completly start over? (that is, untar it  
in another dir, don't use your current build dir)
